Do messaging limits apply to user-initiated messages (customer care messages)?

No. Currently, messaging limits only apply to business-initiated messages (notifications). You could check your WABA tier and messaging limit in the WhatsApp Manager if you are using the embedded sign-up to create and submit WhatsApp Account details.
